Type the order you want. There are also two buttons for the awkward cases that come up again and again: reversing a document, and interleaving two halves of a double-sided scan.

The double-sided scan problem
A scanner without a duplex feeder makes you scan all the fronts, then all the backs. You end up with pages 1, 3, 5, 7 followed by 2, 4, 6, 8, and putting them right by hand is tedious. The interleave button takes the first half of the document and the second half and weaves them together, which is exactly the fix.
If you scanned the backs by flipping the whole stack, the second half will also be in reverse order. Reverse first, then interleave.
Common questions
Can I repeat a page?
Yes. List it as many times as you want it to appear. The order field is a literal recipe for the new document.
What happens to pages I leave out?
They are dropped. If you only want to move one page and keep everything else, write out the full sequence, or use the reset button to get the current order and edit it.
Is anything re-rendered?
No. Pages are copied as whole objects into a new document, so the content is identical.
